Turns out that there are exemptions in the new HHS regulations for the Amish and for members of Medi-Share, a program of Christian Care Ministry. But not for Catholics.

It must be that the administration sees the situation as all or nothing.
It just seems weird to me that the President would do this, since the Catholic Bishops were huge supporters of universal health care to begin with.
